How did Joseph know it was a real angel appearing to him in his dreams, and not just , for example, indigestion?

Both Joseph and Mary were in the business of hosting Angels, either in dreams or live. An Angel of God is known by their white dress, and a clear message from God, which is in agreement with the scriptures, and also indisputable. This couple have been believing God's words brought by Angels, and they had severally seen the words come true. They could not have a single doubt, just like any Christian who is disciplined in knowing and hearing "Thus saith the Lord", can not mistake that voice of the spirit with, say, a demon's voice.Jesus saith: My sheep know me, and they hear my voice, meaning , They also know and hear the other voices, and could distinguish them from the master's voice.

Why did Herod try to kill Jesus?

The ruler of the world is Satan. Herod was his agent. The intention of Satan, or his agents, was to wipe off the seed of God, so that his powers continue unabated.

Why was all of Jerusalem troubled about the birth of Jesus?

Everyone was troubled, by the birth of of a divine king. The three wise men were disturbed bcause the star led them to a jealous king first, and they thought they had caused problems to the child king. Virgins expecting to mother the child king were troubled because they had missed out. Priests and jews alike knew the child king wielded enormous potential to wipe out Roman domination, and this also troubled King Herod so much.
