What do you think the disciples felt when they saw the tomb was empty?
I think the desciples felt afraid because they did not know the scriptures which says: Jesus (Suffering Servant) will die for the sins of mankind and rise from the dead; Nevertheless, they were also filled with joy and wonder for the ressurection of the Lord Jesus Christ. Praise be to God for we are saving the living God.

What type of circumstances are there today that might lead one to be a disciple of Jesus, but in secret, like Joseph of Arimathea?
The circumstances which might lead somone to be a deciple in secret is the fear of being persecuted by unbelievers; there are countries which do not allow people to worship the true God thereby if someone through the power of the Holy Spirit has accepted Jesus as lord & Savior could do everything in secret for fear of being killed (persecuted); there is also a vital reason to pray in secret as commissioned by Jesus for fear of bosting of our works since salvation is by grace " Ephessians 2 Vs 8-10". Jesus said " but when you pray go to your room, close the door and pray to your father who is unseen. And your Father , who sees what you do in private , will reward you" (Mathew 6 Vs 6). Therefore, the believers who wants the great reward in heavenly kingdom will do it in private like Joseph of Arimathea.

When Jesus said, "it is finished", what did "it" refer to? That is, what was finished?
The time Jesus bowed His head and gave up His Spirit is the time He said "it is finished" . The issue that is finished is the fulfilment of what has been written in the scriptures about one who will die for the salvation of all mankind. The task of taking away the sinful nature of mankind is the issue which was finished. Thanks to the almight God for He died once and for all. Amen! & Amen!
